Why Indiana University and not The University of Indiana?

Same for West Virginia University. Why don’t they call these the university of ___? They’re the flagships of each state.

Some states are different. Ohio is the same as Louisiana in that regard.

Timing. University of " " became more popular in the late 1800s due to the founding of land grant " " State University schools. This wasn't universal.

Placing University at the end means you don’t need the “of”. More efficient. Rolls off the tongue better.

When Lou Holtz was our coach, he would refer to Clemson as the University of Clemson.

In the Ivy League, there is only one "University of":
Brown University (Providence, Rhode Island)
