How does the US military decide what weapons to use to take out targets? Obviously can't use a torpedo on a building in the middle of a desert, but plenty of weapons can take out a battleship. Is their jockeying amongst the branches to be the one to take out such a target?

Submarines have the unique ability to turn surface ships into submarines. They do that because they are lonely underwater and want a friend to hangout with them.

ship sunk off Sri Lanka. Any Iranian vessel still afloat anywhere is running to nearest port.

Very fair question that surely wont have an honest answer..

Just know that the Navy is the only branch with the means to take out any target
