Reasons I put 3 over 2:
1) Lotso is a fantastic villain and clearly the best antagonist in the Toy Story series and only second to Syndrome as the best villain Pixar has produced.
2) The Incinerator Scene
3) The very end, which they fricked up a bit by simply making Toy Story 4.

Ranking them is kinda tough. I've always just sort of put them in tiers. And this is keeping in mind that I really liked all of Pixar's movies and even their "misses" (for me personally) are incredibly good movies. So this ranking is purely Pixar compared to themselves rather than actual quality of the movie (of which they are all really good):
Top tier:
Toy Story 3
A Bug's Life
Monsters, Inc.
Finding Nemo
Incredibles
WALL-E
Inside Out
Coco
Middle tier:
Toy Story
Toy Story 2
Cars
Up
Monsters University
Incredibles 2
Toy Story 4
Onward
Bottom tier:
Brave
Soul
Cars 2
Cars 3
Ratatouille
The Good Dinosaur
Finding Dory
So based on those tiers, if I had to rank them 1-10 let's say:
1. WALL-E
2. Monsters, Inc.
3. Finding Nemo
4. Inside Out
5. Coco
6. Incredibles
7. Toy Story 3
8. A Bug's Life
9. Monsters University
10. Cars
But honestly, after my favorite (WALL-E), there's really no correct order for me and it depends on how I feel. I suspect my list will differ from most though, due to things like I think ABL is vastly underrated and I love it, I think Ratatouille is vastly overrated and I have it in my bottom tier, I don't love the Toy Story movies as much as everybody else, I liked Cars more than most, etc.
Top tier:
Toy Story 3
A Bug's Life
Monsters, Inc.
Finding Nemo
Incredibles
WALL-E
Inside Out
Coco

Toy Story just didn't resonate with me like it did with everyone else for whatever reasons. And like I said, I absolutely love Toy Story and think it's great. Also, I'll echo what a lot of people have said about Up. It's a great movie, sure. But it's overly ridiculous to me. While there are some great scenes in it (opening montage scenes, end scene with Russell's badge, Carl reading the rest of Ellie's book, etc.), there are also some that are so overly silly to me that I can't take them seriously (the house flying around, dogs talking and flying airplanes, most scenes with Kevin, etc.). Up is pretty highly overrated IMO. Also, most people seem to view Carl and Ellie as a sad thing, and I am the complete opposite. While it is obviously sad that she is sterile, they still managed to live a very full life together with each other, and like she said, he gave her the best adventure she could ever ask for. To live that long with your wife by your side is an awesome thing.

The city scene in Bug's Life may be my favorite scene out of all of the Pixar movies. I can't explain why.

I can't really explain it, but I've watched Ratatouille probably a hundred times and it never gets old for me. Watching them cook is still almost as mesmerizing now as it was when I saw the trailer for it. The attention to detail is great, the passion they put into showing the workings of the kitchen, the music - my god the music is great.
And I thought Peter O'Toole deserved an Oscar for his portrayal of Anton Ego. If Beatrice Strait can win for a monologue, he should have for that final one as well. Just about the most amazing take on art and criticism you could ever expect to find in any movie, let alone an animated one for children.

Kind of feel like counting the sequels isn't fair to the other films, including the originals. Toy Story 3 has a strong emotional ending, but that nostalgia wouldn't exist without the original.
