If it’s nice out: walk the highline; go to governors island; walk the Brooklyn Bridge, check out Brooklyn, then catch a ferry back; free Shakespeare in Central Park.
If you go the Natural History, wall a couple blocks to either Zabars or Barney Greengrass for old school Jewish delis.
If you do the 9/11 memorial, go to Eataly or Le District to eat.
Grab some snacks from the Grand Central market and some banana pudding from Magnolia, then picnic on the lawn in Bryant Park.
Wander around Greenwhich village and just dive in and out of little bars, shops, and restaurants.
Grab a sandwich at Parisi’s if you do the catacombs.

If you've never done the bus tours, you should. We've done all the Gray Line tours and have enjoyed them all. LINK
The Museum of Natural History is a really good spot (it's huuuge and there's a Shake Shack behind it on the corner of W 77th and Columbus). LINK
The Staten Island Ferry takes you right in front of the Statue of Liberty and it's a free ride (just follow the crowd to the return ferry when it docks at Staten Island). LINK
If you go to the Empire State Building and there's a decent crowd, spring for the VIP pass. It's worth it just to hear people getting pissy as you pass entire rooms of people standing in winding lines.
If you're at the Empire State Building around lunchtime, Legends is behind it, across the street (West 33rd). This is the bar the LSU Alumni Association uses for all the LSU football games (no idea on other sports but it wouldn't surprise me). If there's an LSU game on they'll have an inflatable Mike outside the front door. LINK
If you're in Times Square and need something to satisfy your sweet tooth, check out the cheesecake at Juniors. LINK
If you're feeling a bit more adventurous you can check out something like Fort Tryon Park (and The Cloisters) LINK Beautiful views of the Hudson there. The Park tries to have some sort of event as often as possible. LINK
The Brooklyn Bridge is a fun walk (but can be crowded as the frick). If you take the subway to Brooklyn then walk into "the city" (Manhattan), there's a multi-story Chick-fil-A just a couple of blocks away with a rooftop seating area (if the weather's nice, you just can't beat have some of their food and drink in that outdoor area). It’s worth searching for tours of underground or abandoned NYC. They have those occasionally and you can see things like the abandoned City Hall subway station, which is much, much nicer than modern stations. Tiffany skylights etc.

Thanks for the tips and suggestions.I'm going to check out the intrepid! We have tickets for good morning America taping but would rather it be fox and friends. But I still think it will be cool.

We went last fall. Look into buying the “city pass”. You can look it up and it’s a lot

I've been to Fort Tyrion, they had a museum with a lot of tapestries there.
I've never walked the Brooklyn Bridge.
I think I'm going to walk towards the Intrepid if it's packed I'll walk to central park.
This is,a very walkable place, I'm tempted to grab a Citi bike and cycle around.
