Looking for the best 9mm, single stack with a safety for carry purposes for under $1000
The topic gets beat to death here but what is your reasoning for wanting a manual safety? If it has to do with user confidence, that can easily be overcome with training. And if it is fear of an accidental discharge, then that can easily be remedied with a holster that covers the trigger.
If you think a gun with a manual safety is simply "safer", that isn't necessarily true. But if you want it out of personal preference I can understand your choice.
Most choose not to carry a handgun with a manual safety (myself included - both of mine have no manual safety) because under a situation of extreme stress, the chances of forgetting to disengage the safety are increased significantly. If you wish to get a handgun with a manual safety, I strongly advise you practice actuating the safety every single time you use it. Some guns like the S&W Shield have a low profile safety that can be ignored but that would draw into question why you got the safety version in the first place.
My advice would be to not limit yourself to carry guns with a manual safety. There are plenty of carriers with hundreds of hours under their belts (myself included) carrying guns with no manual safety with no incidents. Here's a short list:
S&W Shield
Springfield XDs (has a grip safety, which I consider a "passive" safety)
Walther PPS M2
Walther CCP
Glock 43
Ruger LC9s (or the Pro model which has no manual safety)

those who carry a 1911, do you carry with the hammer cocked?
I don't see why you wouldn't carry condition 1 (loaded chamber, hammer back, safety on). You have to adjust your natural grip when actuating the hammer, which in my opinion is a more complex motion than simply disengaging a thumb safety.

Amen.

I sure wish the safety on mine was lower. Getting my thumb up there over it is tough. May just have a deformed hand.

Walther CCP, shield, or the new springfield XDE..double safety on this one with the heavy first trigger pull.
I hate thumb safeties though.
If you drop the safety id go walther pps m2 or xds. Cant recommend a kahr as i hate the trigger and mags. The mags are junk amd kahr knows it.

I've got a Ruger LC9 as my cc. Not the easiest to shoot or the most accurate, but it is a great size for cc and very reliable. Price was also on point with my budget, but if your budget is $1000 there are probably better options

For $1000 get 2 pistols. One for side carry and one for pocket carry. There is a lot of instances were pocket carry comes in handy.
I recommend m&p shield for side carry

I'll also say that I sometimes carry my XDs in an ankle holster as a BUG. Works well under a suit or jeans.

Size wise, it felt good in your hand? One of my fears with the LCP9s is the feel in hand.
What the hell is an LCP9s?

Had a shield then switched to a m&p 9c...when i had the itch for another single stack the pps m2 won out. Slightly better ergos than the shield for my hand.

Is S&W still offering rebates on their pistols?

I got a P938 and I really like it. Night sites are good too.

Try a Walther. My wife just got a walther CCP, and we both think it feels great with different sized hands.
Just be sure you buy one that was (a) made after the March, 2017 recall or (b) has been refurbed by the factory as part of the recall. CCP Recall
This is one more example of why you don't buy a self-defense weapon until it has been on the market for several years (I think the CCP was introduced pretty early in 2015).

My primary carry is a Kahr P9 which has a larger grip than the tiny guns they make. No safety but a fantastic little single stack.

I regret getting the CM9 over the p9. Somehow Kahr cannot make the 7rd CM9 mags reliable for shite but i shot a p9 with no issues.
