Maybe not the best of all time-that being subjective-but immensely enjoyable.

Frampton - Do you feel like we do
Nugent - Stranglehold
Someone mentioned Free Bird & Duane Allman and I agree on both

Hugh Burns’ solo at the 4:45 mark of Gerry Rafferty’s “Baker Street”.

Comfortably Numb is the perfect solo that fits the accompanying song.
Long and somewhat meandering solos, while the playing is often tremendous, don't always sync properly with the song in which it's included.

A lot of good answers in this thread but I'll throw out one that's a little more obscure. It's maybe not on the same level as something like Comfortably Numb but I think it's a unique and creative solo done on an acoustic lap steel. The solo begins around 2:30.

Like a lot of the ones that have been mentioned, Slash-GNR/November Rain, PJ/Alive.
My all time fave is Peter Frampton - Do You Feel Like We Do, specifically from the Frampton Comes Alive! collection. Has to be THAT show/version, not aware of any video of it but lots of videos from same timeframe playing same song just not with THAT solo.
LINK
Edit: starts at 11:45 mark; start there and just ride it out till the end of the song at 13:05 or so.

Totally agree with you, I've heard other versions, and this performance is perfect.

Best is subjective. There's a huge difference between fitting a song and being technically complex. To me, the best expand on the feel of the song. Some favorites are:
Pink Floyd - Comfortably Numb
Lynyrd Skynyrd - Tuesday's Gone
The Eagles - Hotel California
Alice in Chains - Nutshell
Red Hot Chili Peppers - I Could Have Lied
Sublime - Santaria
Pearl Jam - Yellow Ledbetter
Pantera - Cemetary Gates
Tool - Disposition
