I've gotten some pretty great recommendations from the Travel Board, but I'd like to see what you guys have (you've never let me down in the past).
My wife and I are going to Chicago (last minute) next weekend (September 28-30).
I have a reservation for Girl and the Goat (Saturday night very late) and Gibson's Steakhouse (Sunday Night).
What do you guys recommend for breakfast/brunch, lunch and dinner?
Any good bars to go to as well?

For breakfast/lunch, you absolutely have to hit up Dove's Luncheonette in Wicker Park. A true gem.
Another good dinner spot is Boka. A Michelin starred restaurant that will not absolutely kill your pocket book. I mean you won't get out of there without spending some loot but their 8 course tasting menu is a reasonable $125 and last time I went there was a very nice wine pairing for an additional $50.
Piquad's pizza is a local favorite.

Not trying to rain on your parade, I am sure I am in minority here but I was not impressed with Gibson's. Wasn't bad, just wasn't impressive. I have to imagine there are better steaks up there. I just didn't have one.
I went to Lou Malnati's on N. Wells for pizza. Was very good.

When we were waiting for our table in the bar, Lou Pinella was in there firing on some Milf. It was back when he was part of the Saturday baseball crew.

Since you are going to Girl Goat if they have duck tongues get an order, pig face was alright.
Also au cheval is kind of across the street. It was a cool atmosphere, burger is decent, marrow was solid (taste and consistency). Just go late, past 10pm and grab a seat at the end of the bar right when you walk in. Not worth a +1hr wait.

Get some Lithuanian food.
If you go to Chicago and don’t get Lithuanian, it’s a wasted trip.
