Switzerland, Austria, Germany suggestions

I have only booked flights and wanted some “must do” suggestions from this group as historically you all have given me great advice. I am flying into Zurich and have 21 days until I fly out of Berlin.
Was initially thinking make way from Zurich thru Austria then to Berlin. I am relying solely on train travel. TIA

Have you done any of Bavaria ever or is this your first time in Germany? Munich and Bavaria are beautiful and will segue well from Austria.

I can't suggest enough the Jungfrau region of Switzerland, depending on what month you are going.

It will be my first time, the farthest east I have traveled in Europe is France and Belgium

Map this out on trains, but I think you could do 21 days on this. I would minimize time in Zurich (sort of boring) but the rest of the cities are pretty awesome.
Zurich to Zillertal region.
Zillertal to Lake Como or Gardasee in northern Italy.
Como/Riva del Garda to Innsbruck, use that as base for exploring Alpine villages like Kitzbuhel.
Innsbruck to Salzburg
Salzburg to Munich
Explore southern Bavaria from Munich including Fuessen (Neuschwantstain), Kempten, Herreninsel / Fraueninsel on the Chiemsee, rollerbahn on the Schliersee, Berchtesgaden/Eagle's Nest, etc.
Munich to Nuremberg for WWII history and old town
Nuremberg to Leipzig
Leipzig to Berlin
Zurich to Zillertal region.
Zillertal to Lake Como or Gardasee in northern Italy.
Como/Riva del Garda to Innsbruck, use that as base for exploring Alpine villages like Kitzbuhel.
Innsbruck to Salzburg
Salzburg to Munich

The Tyrol and Salzburg regions of Austria are beautiful at that time of year. Lots of hiking and nature in general.

I definitely second going to Berchtesgaden and seeing the Berghof (the remains of it) and the Eagles Nest.
Salzburg and Vienna are two of my favorite cities in the world. I really fell in love with Salzburg.
Everywhere in Switzerland is gorgeous. I definitely agree that Zurich is the most boring. Bring your wallet there though.
Also, make sure that you reserve your seats on your trains. You don’t always need to, but depending on time of a day and which train they get full

You have a long time there. Given the interest in history, you could use Zurich to get to Bastogne and multiple WWI/WWII cemeteries and sites in Eastern France. It will require a car.

This won’t mesh with your flight schedule, but the best trip I have ever taken to Germany and Austria was the two week Viking Grand European river cruise that sails on the Rhine and the Danube.

I think a tour is the best. Our guide gave us some really good insight of the history.

So ditto.
Schloss Lnderhof (Ludwig’s Hunting lodge) isn’t too far from Berchtesgaden, you’ll have to Uber or take the bus as the train doesn’t get near to it. (A looong walk* from the nearest (Oberammergau) Station and that train line doesn’t run directly from Berchtesgaden, as I recall.)
Don’t sleep on spending time in Munich, it’s a vibrant and historic city.

*7.2 miles one way.

Dresden is a great place to visit. Easy access via train on way back to Berlin.

I vacation in Fieberbrunn, Austria every August but travel by car. If you make it to Salzburg, one of the places I would visit is Obersalzberg, Germany for the Documentation Center and the Kehlsteinhaus(Eagle's Nest). The building housing the documentation center is new since I last visited. There was access to one of the tunnels that connected several nazi buildings before they were destroyed.

You should stop in Tyrol for a couple of days on your way to Salzburg and do some hiking.

I think you will regret this. Going through the Alps by train is extremely limiting.
What's your age?
If only by trains, you really need to map the train routes. Obviously its best to continue moving in the same direction, not a lot of reason to train one direction and then return on the same one. So figure out a route and then plan from there.
The alps are amazing and some of your best days will just be enjoying the nature.
When are you going? DId I see this?
