Saw the episode. It's bizarre that she hasn't been seen for so long. I tend to believe she's no longer with us either, but I'd really like to know what happened to her.

I truly believe that Miscavige is so utterly evil that he wouldn't hesitate to lock his wife away. If there is anyone who could sink the entire church with one media interview, it is her.

I read a few years back that she was thought to be in the compound where the bunkers are. It is where they re-program people that stray. They got LEO's involved and they did a wellness check.
The LEO's would not give any information afterward beyond saying she is OK and there of her free will.
