Is the assumption that the city & inhabitants would just disappear? If not the people causing these problems would just go and cause the same problems in new locations?

Those are per capita.
The cities listed by OP are by volume.
Take out roughly 1000+ murders per year and it drops a sizable amount off the per capita for the whole country.

What I didn't see discussed is the incidence of reported crimes.
Somebody knocks down a mailbox: it gets reported in small towns, in large cities would anyone even call the police?
Slashed tires?
Landscaping stolen from a yard?
The "police won't come out/investigate/give you a case number for less than _____________fill in the blank, is going to have a major effect on crime reporting.

If the police won’t come out or the DA won’t press charges, people stop calling.
The actual theft rate in California is a lot damn higher than the reported one because state law made it damn near impossible to prosecute shoplifters.

Without doing an extensive analysis that's probably about right. Without the shithole cities our tax burden would be less too which would give us a better quality of life, in general.
