What am I referring to is the equivalent of the 80s sweet child O'mine, thunderstruck, Don't stop believin, and take me home tonight. Songs that'll stay popular across decades.
I'll start with some of the no brainers.
1. Mr. Brightside- The Killers
2. Sugar were going down- Fall out Boy
3. All the small things- Blink 182
4. In the end--Linkin Park
5. Seven nation Army- the white stripes

I doubt that 15-20 years from now HS kids will be downloading fall otu boy the way every generation of high school kids listen to floyd, zeppelin, etc.

What I'm getting at is that I think specifically the first three : Mr. Brightside, all the small things, and Sugar were going down will define the decade. People will hear those songs and be able to identify it/ know the words. When I think of the most popular songs of the 2000s those 3 really stick out to me. Mr. Brightside = Don't stop believin, it's the ultimate sing along song from the 2000s.

Alter Bridge - Blackbird
Audioslave - I Am the Highway
Velvet Revolver - Slither
White Stripes - Seven Nation Army

Float On will probably stay pretty popular. Seven Nation Army will stay popular because of its use as a sports anthem at the the very least.
I'm guessing that Nickelback will fill that Don't Stop Believin'/Take Me Home Tonight category.

There's a few Black Keys songs that have some staying power (Lonely Boy, Gold on the Ceiling, Tighten Up)

Wake Up by Arcade Fire
All My Friends by LCD Soundsystem
These may not be as widely popular as the ones listed from the 80s, but I think they will stand the test of time.

If we're talking cheesy songs that make a comeback at some point in the future like Don't Stop Believing, my money is on Creed having an ironic revival.
In the 2000's, they dropped One Last Breath and My Sacrifice. I can see both riding a comeback wave of nostalgia at some point.
I am not arguing they are good songs, I just think they have the anthemic quality that inexplicably revives a song 20 years after it originally came out.

I'd switch Mr. Brightside with All These Things That I've Done.
Take out Fall Out Boy and Linkin Park and you have a good list. Nu Metal like Linkin Park has already not stood the test of time. You might as well throw in Limp Bizkit if you are going in that direction.
I'll Add
QOTSA - No One Knows

Incorrect, recorded in 1999. Released in January 2000, as a single.

People feel the same way about nu metal today that people thought about 80's hair metal in 1999, but that stuff still came back. Plus, Chester Bennington died young, so Linkin Park is going to get a pass where other nu metal bands likely won't.

Absolutely. Great pick.
I would also add some of the Tool songs off of 10,000 Days, Lateralis, and Salival
Panic at the Disco! seems to have survived for some reason as has Fallout Boy.
Fatlip by Sum 41 seems like one of those songs that people are going to embrace ironically in like 5 years time.
As far as hip/hop is concerned, it seems like a lot of that early/mid 2000's stuff is aging well. New Orleans bounce, "Get Low", "Yeah", "In da Club", are all still staples at parties and night clubs.
Boy bands N'SYNC and Backstreet Boys are seeing an ironic revival as well.
Typically, I find that the music that comes back with nostalgia is "fun" music. Most of the 2000's era rock (other than pop/punk) wasn't "fun". It was angry, depressing, and drab. Notice that the songs making a comeback in 90's nostalgia isn't Alice in Chains. It's NWA, Bel-Biv Devoe, Run DMC, "Ice Ice Baby", Oasis, the Spicegirls, etc. It's the "fun" poppy music. The only "rock" music that even remotely fits that mold was early 2000's "pop/punk" and mid/late 2000's "emo".

If you hear a cover band playing late 90s and 2000s hits at lets say freds before an LSU football game. I 100% guarantee you'll hear these. They are also still constantly played in bars, stadiums, parties, etc.
1.all the small things
2. Sugar were going down
3. What's my age again
4. Semi-charmed life
5. Mr. Brightside.
Not saying they are great music or even really rock but they are the songs that have survived.

Essentially.
Hell, Mr. Brightside is still in the UK top 100 charts.

I don't think so. As you said:

Linkin Park is not "fun" music. It's pretty depressing / dark.
