Yeah, and I doubt he wants the "company men" to find and/or destroy it. He also probably has stuff taken from crime scenes in there and doesn't want them to be able to use it to frame him, which they are obviously trying to do.

I think Rust knew exactly who Ledoux was, and needed no further evidence. As sharp as he is, he likely figured it out immediately given the way Marty just came out and blew the dude's head off.

I don't think so. I think the falling out has to do with Rust discovering Marty's daughter is tied into the plot. The preview for episode 6 showed them arguing. May have been just a simple argument and not a 'fall out.' I don't know. It can go any direction from here
