They get a chance to respond every time you sub. They chose to sub while the punt team was out there, then they get another chance when the offense went in with 14 seconds left on the play clock.

There’s no such thing as letting the offense match. Both sides can sub whenever they want. However, if the offense changes any personnel the defense is allowed “reasonable time” to match personnel.
Play was originally held up because there was an issue with getting the right ball in because the punting ball was used for the fake punt.
During the delay for the ball the Niners subbed. Cowboys then realized they weren’t going to be able to catch them off guard and brought their offense back on. Since they brought in all new personnel the officials have to stand over the ball and allow the defense to match.
