Why is the NFL allowed to enforce their rules for entry into the NFL, but the NCAA cannot?

It's a good observation.
My only guess is that the NFL may have been getting inquiries from clubs about potentially signing these two players at some point during the season.

They were still screwed by being told they had to go pro. Of course they may have tried to make the team given all the uncertainty after being told they originally had to go pro. Come on.

Sankey should be fired immediately. He was so focused on getting LSU that he failed to realize the cost of going against the judges. I'm still waiting for the original judge who made the ruling to hold Sankey and the SEC in contempt? What's the hold up there?

I don't know the answer but my guess is that it somehow has to do with having a CBA. I could be (and probably am) way off though.

Because the NFL isn't enforcing rules that violate federal anti-trust laws such as the Sherman act. They are also not in violation of a court order.
The NFL also did not restrict the players from entry into the league during the 2026 season. The two players got an opportunity. They didn't make it. That's not the NFL's fault.
The players said they want to be college players this season and the NFL agreed.

They’re washing their hands of this and putting full blame on Sankey. These players chose to go back to college, NFL is setting ground for any future case of players trying to jump back and forth. SEC could’ve just allowed this to happen and now it’s going to cost them more money.

If I’m not mistaken, these players are eligible to play in college per court orders. Why didn’t they just go sign with a G6 team?

I doubt it.
To the best of my knowledge the NFL did not change their own rules during the off season so as to give the two players a reason to sue them.
It seems the NFL is saying its members/players cannot transition between their league (the NFL) and the college ranks whenever they feel like.

Whatever you want to call this memo they sent out...they separated two players from everyone else and are selectively keeping them out of the NFL this year because they "went back to LSU" even though they were never rostered with LSU, signed with LSU, etc.
