Context matters.
It's like celebrity interviews. It makes a difference if they give their opinion on a political issue unsolicited vs if they were asked. They were posed the question, his comments were referencing if the shrines were defaced in real life, not necessarily the game. Obviously they would have concerns if the game inspired actual actions in their country because tourism destruction and vandalism would be a problem.
They aren't taking action against the game.

They released a patch today that prevents players from defacing or destroying shrines.
Someone fill me in, for games that show actual places in the world, do they ever actually have to get permission to include that stuff in their game? Like Fallout 4, I feel certain they didn't need to ask to include a run down Fenway, but I honestly don't know how that works.
ETA I guess Japan specifically requires a permit.

I watched that whole thing. I think the subtitles suffer occasionally with some lost in translation, but the main guy talking, at the end, makes a point that other cultures are never insulted like this, why only Japan, which I feel is not accurate at all. Seems like they are all worried about shrines being vandalized in real life, and the Prime Minister said it's important they make a statement, but the other guy seems to want to be more proactive about the game, but at the same time wanting to respect "freedom of expression". This seems like the game part of this is more grandstanding, but there is an obvious concern over tourism pollution.
