My question is they took 15 boxes of evidence was each one documented upon taking it from MAL who is to say the upstanding officials from the FBI wouldn't add a page or 2 of super-duper secret nuclear documents

Here is the real talking point: none of the criminal statutes listed in the warrant require the documents to be "classified". Whether Trump declassified the documents may be irrelevant.
The warrant lists 3 criminal statutes the FBI claimed to have probable cause were violated. They may fail to prove violations of one or more of those, but they are free to add additional charges if warranted.
One statute relates to the theft or destruction of government documents. Doesn't matter what type of documents.
The second is basically an obstruction ststute criminalizing the concealment or destruction of documents with the intent to obstruct an investigation or administration of any matter. Again. The nature of the documents is irrelevant.
The espionage statute is the big one, and it broadly criminalized the unauthorized retention or disclosure of information relating to national defense. No mention of classification of the documents, as the statute was written before the classification system existed. The question will just be whether the information was secret and potentially harmful to the US.
