So many I could name. Some of my favorites have already been mentioned.
Metallica - Dyers Eve. After the solo (4:25), that always got the blood flowing.
Megadeth - Tornado of Souls. The whole dang song.
Pantera - Mouth For War. Again, the whole dang song.
Intervals - Ephemeral. First time I heard this song, the intro got me hooked. This band has a lot of good stuff.
Angel Vivaldi - A Martian Winter. He has a lot of bad arse instrumentals. This is probably my favorite.
Guns N Roses - You Could Be Mine. Ever since T2 this has been a favorite of mine.
Polyphia - Champagne. Love the chorus. The whole song is just top notch guitar work.

Built to Spill - The Plan (especially the version off their live album)
LINK
Second half of that song he just takes off on the guitar and has always been one of my favorites.
Cortez the Killer cover on there is great too, but the end of The Plan is epic stuff.

Since I'm a big Beatles fan I'll list a few.....
Early Beatles
I Feel Fine (Purposely using feedback to start the song was cool for 1965)
And Your Bird Can Sing
Day Tripper
Late Beatles
Revolution (Opening riff played by John Lennon)
Helter Skelter (One of the first Heavy Metal songs?)
