The Long Halloween was used for The Dark Knight, it's all about the origins of Batman's rogue gallery as the mob loses influence to the freaks and the fall of Harvey Dent.
Arkham Knight was a Jason Todd lives story meets a repurposed Contagion meets all out war on Batman.

It takes inspiration from it and a few other stories. I don't think any of the games are closely related to a comic story. Arkham Knight even has a trophy called Long Halloween.
