Essentially, Hubbell recounted (in his memoir Friends In High Places) that as an Assistant AG in the Clinton administration, Bill tasked him with two discreet investigations early in the early days of the first term: uncovering the truth behind the JFK assassination and determining what the government knew about UFOs, including potential extraterrestrial encounters or crashes like Roswell.
He wrote how he pursued leads through agencies like the CIA, FBI, and DoD but hit repeated roadblocks (doors closed, files redacted, and officials stonewalled him, citing national security classifications, etc) for both topics. He described the UFO probe as particularly frustrating, with intelligence and military contacts implying deeper knowledge but refusing access, effectively blocking his efforts. If memory serves, Clinton later backed up that claim in at least one 2016 interview where he said that he sent aides to probe Area 51 and UFO files but they were rebuffed by the "national security team."
I've always wondered why the stonewallers weren't treated to an impromptu personal visit by a furious President telling them to either get the shite he asked for or face insubordination charges (which can lead to being fired, even for federal employees) or court martial (for members of the military).

If aliens exist and we have contact, the security level likely is higher than the President. It’s likely completely covered by shadow government and not something that even the president gets access to

And that would be a biiiiiiiiig problem. I doubt anyone really has the chutzpah to tell a newly-minted US President that they don't have the security clearance to see something, but they would absolute delay and attempt to divert investigations. Unless a given President felt so personally invested that they were tenaciously looking into it in person, such a group could easily stonewall investigators until something flashier (war in the Middle East, Recession, etc) came along to distract the administration.
