Some companies build zipper closure covers for kayaks. I built a kayak out of mahogany that i kept outside for a couple of years with one of the covers and had no problems with bugs/moisture whatsoever. With plastic kayaks there will be no problems....

You would have to map it out with places to camp but they are all roughly 50-70 miles apart. There are also several areas that allow cyclists to camp that aren't on the official map of the Trace. I have talked to several people that have camped off the road but I have heard that is frowned upon. ...

Nope, there are very few, if any, on the lower Mississippi. I just helped a friend for a good majority of The Great Loop and we had to go on the Tenn Tom waterway and not the Mississippi due to lack of fuel on the Mississippi below St. Louis. I don't believe there is a marina anywhere near BR....
