I would wager there's more likelihood for LA traffic to be awful on a random day, and I just hate LA, so would still be a heavy SD lean.

Consider Long Beach as well.
Also the 90 minute drive from LAX could go to 3-4 hours if things go wonky with traffic, and you never know until that day.
I like either Long Beach or San Diego because you don't have to cross Metro LA.

I drive the 15 all the time. If you’re multi passenger, use the carpool lane and it’s a straight shot from airport to Temecula cutting out traffic from the 163 to Escondido.

At least for the time being you should book direct if available over anything else. I know TSA isn't "technically" involved if you have connecting flights, but in the past 2-3 weeks I'm seeing/hearing more delays and other weird stuff, not related to weather. In the past week I've twice sat over 20 minutes on a runway after landing waiting to get to an open gate.

LAX, and that horrible shuttle to the rental facilities, makes me want to claw my own eyeballs out. Ideally on the bus for everyone to see.
Is OP not coming from MSY where there's a Southwest that's nonstop to San Diego? I scanned the thread and I think I missed why that's not an option and why a connecting is required.

I don't want to sugarcoat LAX, but again, at 11PM, it's unlikely to be more than a 15 minute ride.
Their new "consolidated rental car facility" opened just last week.

Long Beach is great and SW does a non-stop from MSY but not every day
San Diego is still doing a ton of construction to their airport and while their rental car place is nice, the bus to it from the terminal takes forever

I don;t actually mind LAX itself, it's the fact that there is neither a direct freeway access nor a subway (Ohare has both, so does Hartsfield) to downtown. And that circle drive is probably the worst of any major US airport to get around a few times.

Avoid LAX! Last year a consolidated car rental center opened. The rail shuttle serving it has not opened. The interim shuttle bus system is irregular and over crowded.
Also, driving the LA freeways can be one of life's less enjoyable undertakings. Delays seem to pop up at random any hour of day or night.
An alternative is Palm Springs, but layover times will eat up your hours.
