I just don't see why the pilot would put it on autopilot and wait six hours before crashing it. I think it was some type of massive decompression. Possibly they tried turning back towards Malaysia before being over come from hypoxia, much like Payne Stewart's plane. It ran out of fuel and slowly descended into the ocean, mostly in one piece.

The pilot was a loony toon Muslim (we've got loony toon Christians and Jews as well). Who knows what demons were floating around in his head? IMO he pushed the button that decompressed the cabin, knocking out everyone. Then dropped to a low altitude, pointed that airliner south towards the Indian ocean, set it on autopilot, and committed suicide. The plane ran out of gas and plunged into the sea—something along that order.

I always thought it was pretty clear that the pilot committed suicide and decided to make it a mystery on his way out

This wouldn't explain why the transponder was lost.
