But once it was clear that he was going to prison, that would be the perfect time to take him out.

The favors don't do any good when he's in prison. Now the risk outweighs the benefit.
I would guess that someone sent him a message saying how much of a shame it would be if his children came up missing or had a terrible accident. (Though it looks like he didn't have kids maybe?) Regardless, they found whatever weak point he had and leaned on it and he got the message.
