To give you a broader perspective, the Catholic League was started in the 70s by a Jesuit. A lot of it was activism for vouchers and school choice and for about 20 years ran under the radar.
Then Bill Donahue took over and made it into a cult of personality thing.

The episode which actually somewhast spot on, as usual for South Park.
For the most part Priests are good, faithful well-meaning individuals who are railroaded often by the Lavender Mafia and the Bishops. The problem is in the power structures of the Church, which the episode nailed.
This was actually much more well intentioned than their first run at the situation, and ended on the right note. Run the bishops out, get better and ask for penance. Maxi's monologue at the end was great.
With a Cumboni.

I don’t know what the catholic league is, but as a Catholic, I know a lot of catholic people shared the view of the message of the episode, which criticizes cover ups by the church and even seemingly gives a nod to decent priests, albeit in typical South Park style

My dad got the Catholic League newsletter every month when I was a kid. Donahue is a nut.

Ridiculous.
As a Catholic, I have to say that we have the wrong people attempting to speak for us on this issue.
The way to end this will have to be grassroots... from the ground up, not from the top down. The solution is not to add layers of subtlety to the definition (as Donohue does) of improper behavior by some of our priests and bishops.
The solution is shutting it all down. Rooting out all the rats and dealing with them. The vast majority of Catholics are sick of this shite. I applaud South Park for calling out the Church leadership. As hard as it was to endure the jokes... I can't say it was undeserved. Catholics need to realize it's not YOU that South Park is making fun of in this episode. It's our leaders. We have no guilt. THEY DO.

Catholic League president Bill Donohue comments on last night’s episode of Comedy Central’s “South Park”:
The October 3rd episode of “South Park,” titled “A Boy and a Priest,” portrayed molesting priests as pedophiles. This is factually inaccurate: almost all the molesters–8 in 10–have been homosexuals. Therefore, the cartoon-victim characters should have been depicted as adolescents, not kids.
In Hollywood, the creators of “South Park,” Trey Parker and Matt Stone, are seen as courageous. They are really cowards. It takes courage to tell the truth.
who needs satire when you have this?

No part of this makes any sense.

Being called out by Bill Donohue should be a badge of honor. That dude is messed up.

Watched the episode last night. Laughed my arse off and it felt like classic SP. Great episode.
And this response from tCL (had no idea that was a thing) is unreal.

You're not wrong, but you're fighting possibly the most hostile organization to grassroots led change I can imagine.

No one since Kanye has helped South Park prove their point this much.
