I love these kinds of movies but other than the Usual Suspects I've never seen a great one where the resolution lives up to the build-up.
The other one I think is amazing is the 1997 version of Funny Games because it really fricks with the formula but that's not one I want to watch multiple times.

The genius in the movie is how they set-up Jimmy Stewart's character as neurotic and paranoid.
Yes he's wheelchair bound. But the telltale sign of his mental illness Is...
That he breaks up with Grace Kelly over the complaint that "she's too perfect".

Recently, I think Fincher's version of Girl with the Dragon Tattoo did the ending really well.
Some other suggestions.
The Brotherhood of the Wolf
Brazil
Eyes Wide Shut
Donnie Darko
Manhunter
Spartan
Some horror variants:
The Wailing
Kill List
The Empty Man
Martyrs
Signs
The Sacrament
The Wicker Man
Speak No Evil
The Invitation
Pontypool (has one of the best opening setups to a movie ever)
Sinister (probably more horror than anything, but it's filled with mystery and is a thriller)
I tried to avoid spy-type thrillers.
Some I want to see
Cure
Deliver Us from Evil
Midnight
House of Games
Berberian Sound Studio

I think it is looked upon more as a satire about the movie industry than it is as a suspense film but The Stunt Man really makes you ask yourself if you are sure you are really seeing what you think you are seeing and leaves you with no idea how it is going to end until it does end.
