You're mostly right. They changed the process for choosing pitchers a few years ago. They're now chosen by a combination of a player ballot and the Commissioner's Office. Here is the explanation on the MLB site.
Each manager does still get to choose the starter, though.

Perhaps.
But a lot of it also comes down to timing. Teams don't want their guys pitching much in the AS. Particularly if the made a start just a few days before the game on Tuesday.
That's NOT to say Sekenes isn't deserving. It's just that the decision goes beyond simply deciding who is the best pitcher in the league. Some of the other AS starters may be pitching a game this weekend.

It still seems crazy, but Jay had him warming up for intimidation purposes. I wanted to see Skenes in Game 3 of the finals as much as anyone else, but his appearance against Wake Forest helped get us there.

Lopez pitches Saturday, Sale on Sunday, and Wheeler went on Wednesday. So the choice was really Skenes or Wheeler would would each pitch on a normal work load. Sale will not pitch at all in the AS due to him starting on Sunday.

The reason Paul Skenes is starting? Manager Tony Luvollo said it best. The words humble, the right kind or person not to mention a great pitcher. Baseball is back. Bring America back. Talent and humility is what made America great. Not a political statement here, just fact.
