The Marines are part of the Navy, not directly under the DoD. What’s the point of saying they are all equal in who they report to, if they don’t actually all report to the DoD directly?

No, they don't but it really doesn't matter. If the President orders it they don't have a choice. Whether they answer directly to the President or not, they still have to follow his orders.
