Moore was always a polarizing figure in Alabama, tons of Republicans have never liked him. He only won by 4% in 2012 after all.
He likely wins a close race without the allegations but those on top of his already strained reputation in the state were probably too much.
Assuming Moore loses the failure was at that primary level, Republicans should have never let it come down to a damaged Moore trying to squeak out a win.

Moore doing worse in some key counties than he did in 2012 when he barely beat a democrat for the state supreme court.
Turnout statewide is going be different enough for this race than in 2012 that that does not seal the deal for Jones by any stretch, but if I were in the Moore camp right now, those are the first real numbers that would be making me sweat.
