Get out of Times Square and go to the Upper East Side, Upper West Side, Midtown, Greenwich Village, Little Italy and China Town. Ask local people where to eat, they are much nicer than advertised. Go see a Broadway or off-Broadway show and enjoy the world's greatest city.

We generally use LaGuardia, as it's a 15 minute ride to our hotel in the Times Square area...and we love staying in that area...it's a good location for attractions and a cab ride away from other parts of Manhattan.
We've never flown into Newark, so I don't know anything about it...have a great time!

Newark is fine, but I recommend staying in Chelsea. Times Square sucks a big one, seriously that place is the worst. If you have to see it drive by it. I just go on food binges when I'm there so I may not be much help but the Empire State Building impressed me a lot. Screw all the other tourist crap though.

There's nothing WRONG with flying into Newark, but if you're taking a cab it'll end up being a longer drive than both JFK or LGA (to midtown). The most convenient airport to the city is LGA.
I'll throw in a tip...
Union Square/Flatiron area - If you end up around Union Square, either people watching (top notch) or shopping (There's an awesome outdoor Christmas market that goes up in Union Square complete with gifts/souvenirs, apple cider, and hot chocolate), impress your party and insist that you walk up to 23rd street. From there, you have two great options. Either pop into Madison Square Park and go to Shake Shack (great burgers, fries, shakes...wildly popular). Or go to Eataly. As great as Shake Shack is, Eataly is pretty cool. Definitely more sophisticated. You walk in on the ground floor where you have numerous food/tasting options (Italian/Mediterranean), but I'd go to the rooftop restaurant/brewery.

Went with the family a couple years ago and we absolutely loved it. Our favorites:
Museum of Natural History
Metropolitan Museum of Art
(These are the type/quality of museums you will only see in one of the bigger cities so I'd pick at least one of them depending on your tastes).
Also, the bus tours that you can hop on and off of at different stops were a good way to get around and see a few sights quickly for us.
Ellis Island and the Statute of Liberty is awesome if you have the time, especially if you like history.

Just got back from a weekend trip to NYC, we didn't do anything really touristy (outside of taking a walk through Central Park), but I can recommend the bar Fools Gold if you want to hang out and watch some football while there. 230 Fifth is a rooftop bar with a really cool view of the Empire State Building at night. The Frying Pan is another interesting bar that is located on the Hudson River, it's actually a floating lighthouse. It was probably my favorite spot that we went to.
As you can probably tell, most of our time was spent at bars, not sure if that's your thing or if you're looking for touristy attractions.

Word of warning if you happen to be there when it's organized: Santacon happens all day the Saturday before Christmas and the whole city turns into a drunken shitstorm.

It will probably be cold as balls while you are there but if you don't mind bundling up good, the best way to see the most sites in the shortest amount of time is by doing a double-decker bus tour (be sure to get on top because you don't see shite from inside). The tours have their own tour guides and provide free earbuds so you can hear them. I've done all of the Grey Line tours and always recommend them.
You can get a 24-hour, 48-hour or 72-hour pass for whichever tours you wish to take (or a pass that allows you access to all of them). As there are multiple buses on each route you can get off at whatever stop you want, see whatever site(s), then get on the next bus and continue the tour (for as long as the pass allows). All of the tours start and end there in Times Square.
Since you will be there for only 3 days I would recommend at least doing the Downtown tour as it gives you access to Rockefeller Center, the Empire State Building, the UN, Battery park (in case you want to hop off and go to the Statue of Liberty), One World Trade Center, etc. To me this tour offers the most iconic locations in NYC of any of the tours.
Stop at Rockefeller Center and check out the ice skaters, the tree and all of the Christmas decor and shopping.
Make sure to see a show. Any Broadway show will be worth the time, effort and money.
Just off Times Square is Junior's. The food is okay but the cheesecake is fricking amazing (and the slices are huge!).
If you do the Empire State Building and there's a line, do the VIP pass. It's an extra $25/person but welllllll worth it to pass up all the other people. The LSU alumni restaurant/bar, Legends, is right behind the Empire State Building. If LSU is in a bowl game at that time it will be broadcast there (and you'll see a big, inflatable Mike the Tiger outside).
And lastly, bring plenty of $1's. NYC's service industry is built on tipping and everyone will have their hand out.
