disregarding Peter disappearing. 2011 Peter was still in the machine.
This might sound a little weird but it was my understanding there was no 2026 Peter. Towards the end when Walter and Peter were figuring it out, Walter said that there has to be a way to implant what they know into the subconscious. Basically sending the mind into the future but not an entire person. So what we saw was what Peter's subconscious saw.
This is how i felt after it was over
Colonel Sandurz: "Now". You're looking at "now", sir. Everything that happens now [indicates himself and Helmet] is happening "now". [Indicates the screen]
Dark Helmet: What happened to "then"?
Colonel Sandurz: We passed "then".
Dark Helmet: When!?
Colonel Sandurz: Just now. Were at "now," now.

I watched the last half of this episode again last night. I'm still confused. I am also pissed that we'll have to wait until the next season to find out what the hell happened.

Maybe he's her imaginary friend that helped her get though all the crap Walter put her through in childhood?
OK... Shifting gears again. Actual thing I (probably along with some of y'all out there) forgot about here:
In the episode "LSD" [the cartoon one] - there was a guy that got out of a locked room and jumped airship. Olivia told Peter the guy was "the man that's going to kill her" at the end of the show.
Did I miss something major?!? or is that something they put out there for next year...

Yeah, I think that's setup for next year. But what are the chances that Peter's character was written off? The show would be finished right? One theory that I like is that they triggered yet another universe. One in which both universes exist. Or maybe Peter is still hooked up to the machine and is in another time warp. Love this show.

Agree. Honestly, I can't imagine this show with Peter aka Joshua Jackson. Excellent acting and his character is very much the glue that holds it all together. My heart sank a bit when the Observer said he never existed. Say it ain't so.

I was wondering about this too - especially when Walternate killed her in the final episode. Pretty sure that guy in the zeppelin wasn't Walternate.
