I do not even remotely know what movie has better cinematography or musical score than another.
As far as the score, Star Wars, Tron, Last of the Mohicans, Jurassic Park are great examples of the score becoming part of the movie. There are many scores that are good, but don't add as much to the movie as the dialogue or the acting.

My reply to perfect movie:
Just so I don't rehash some previously mentioned ones, The Last of the Mohicans is a good one.
As far as comic book movies go: X Men 2.
Opening scene was awesome, good rise and fall of action, cathartic ending. Perfect model for other movies to follow.

Brazil
Cinematography: lighting, production design
Numerous visual themes: "retro-futurism", German expressionism, steampunk, wide-angle (14mm) lenses, exposed ducts in almost every scene
Soundtrack/Catchy tune (leitmotif)
Cult following
Inspired Delicatessen, The City of Lost Children, The Hudsucker Proxy, Pi, Sucker Punch, and Dark City
Great Actors: De Niro, Pryce, Palin, Holm, Hoskins
Sci-fi/Dystopian/Fantasy
Dark Comedy/Satire/Slapstick
Political: bureaucratic/totalitarian/Orwellian (I'm a libertarian)
frick Roger Ebert

Rocky. The first one.
Great story told. Awesome score that is still known across generations 30 years later. Great shots and usage of the city that is was filmed. Unpredictable ending.

When I saw The Social Network my first thought was, "That's not my favorite movie but it might be the best movie I've ever seen". Seriously, amazingly well made movie. My final answer would probably be Rocky or the Godfather though. Rocky is better dramatically but the Godfather is a bit more of the whole package as a film.

Hard to come up with one perfect movie, so I'll go with genre specific:
Perfect adventure movie: Raiders of the Lost Ark
Perfect action movie: Diehard

Also, it's probably not even in my top 3 Hitchcock films, but Vertigo is damn near perfect.

Since I think it's pretty much impossible to say any one movie is perfect, I will simply list a few that I think are pretty close to perfect in my own mind:
Braveheart
The Fountain
Shawshank

Empire Strikes Back
Comedy, just a little bit of love, plenty of action, drama at the end (kind of). Timeless classic

I've always felt Princess Bride was very well crafted movie.
True family friendly movie that is equally entertaining to kids and adults
Well acted and cast
Great mix of all movie genres, there's Comedy, Romance, Action, Drama and even the B Movie Horror genre with the ROUSes

I agree with princess bride.
LOTR was perfect for what it was meant to be except the endings of the third movie.
T2 was well executed.
