yeah i thought the story was more to further or set up a plot point btwn kate and claire than background of the MIB.
i think the MIB is the same MIB that watched the black rock come in with jacob in last season's finale. unless of course he's saying that faraday traveled back a couple hundred yrs to get trapped as the smoke monster. but i think that's pushing it.

The ship is called "Black Rock" and there are black and white rocks all over the storyline....

Why he was still the leader of the others, I don't know. The others, it would seem have not always been aligned with Jacob. Why would Jacob purge the Darma Initiative? Why would Ben have knowledge of summoning and using the black smoke monster to his own need?
I've been thinking something similar to this for a while. I think Ben may have been following MIB since his dip in the temple pool as a kid. Richard told Kate that Ben would never be the same.
Miles told Ben that Jacob had hoped he would change, right up to the point where Ben stabbed him. Perhaps he knew Ben was MIB's guy, but he wanted to change him because he knew Ben was a good guy before being infected. After all, Ben is a caring guy in the alternate timeline.
As stated before, Ben knew how to call Smokie when he needed him. Smokie even came to Ben's rescue in the most recent episode when Ben was digging his own grave.
Ben went to Smokie, and not Jacob for judgment.
As stated earlier, it would make more sense that MIB ordered the purge, as this doesn't seem like something Jacob would have done.
Ben killed John Locke and made sure he was on the plane. MIB needed this to happen to pull his mutiny.
It seems lately that Ben is a whipped little puppy, but we know Ben is the ultimate liar and manipulator. MIB told Sawyer that he was the best liar he ever knew, but I'd give that title to Ben. I have a feeling that Ben is still much more in control than it appears.
Perhaps Ben was a true follower of Jacob and Ben needed him out of the way so that he could be leader and the Others would unknowingly follow MIB.
I wonder if Ben is the only leader of the others who never spoke to Jacob. I also can't remember if Richard knew Ben couldn't see Jacob.
I wouldn't be surprised if Ben sabotages team Jacob and/or quickly joins or rejoins MIB when the real battle begins.
I'm not saying that I 100% think this is all accurate, but there is enough circumstantial evidence to at least make it a possibility.

Widmore and MIB may be conning Sawyer. This isn't confirmation that they aren't aligned. Widmore seemed very determined that Locke returned to the Island in some way, so I still think they are aligned, Widmore just doesn't trust MIB fully which is why he is setting up the fences.
