He should focus on removing Cersei first, IMO. He won't gain much going after Jon in this current situation.

They have to either A: Have a person(s) or document corroborating the birthright, or
B: Have Jon exhibit Targaryen Powers.
Just having Bran show up and going "Hey Jon, BTW you aren't really my brother, you're my cousin. And you'll never believe who your dad is!" isn't really going to convince people, especially Dany. If Dany shows up and Jon is the Dragon Whisperer, that's a little different.

She has the Lannister army spread out all over the Riverlands, provided Jaime doesn't intervene and no allies. Cersei being queen is favorable for anyone trying to usurp.

Myrcella is less of an heir than Jon was going to be. A non first born woman. Jon was a first born male. Now to be fair he wasn't Rhaegar's overall first born, but again if you go back to Aegon the conqueror the Targaryens have a tradition of taking multiple wives and basically choosing which wife's children are first in succession.
He also thought Aegon and and the daughter were safe in kings landing. Compared to Lyanna who was in a random tower that could be attacked by anyone at anytime.
Ned Dayne's real name is Edric not Eddard. That's like saying someone named Edmund is named after someone named Edward, just bc both they're nicknames were Ed. Not to mention the relationship between house Dayne and Eddard Stark is incredibly complicated since he and Ashara Dayne were in love with each other
