Not sure if this has been discussed, but does anyone think Littlefinger may have figured out (or at least suspects) R+L=J? In the Season 5 crypt scene it's clear Littlefinger knows there's far more to the Rhaegar-Lyanna story. I don't think Jon is necessarily part of Littlefinger's master-plan - and I'm not sure Littlefinger really has a master-plan, other than continuing to play the Great Houses against each other and advancing via chaos - but Littlefinger could conceivably deduce R+L=J and realize that he has a contender for the Iron Throne whom he may be able to manipulate.

He probably just knows it didn't go down the way it got written in the history books. Would take a huge logic jump to think he figured out R +L =J
He had no interest in Jon at any point so that doesn't really make sense

It would be lame if someone figured it out from 'little birds' or their own deductive reasoning. Only people who should know at this point are Ned and Howland Reed (and anybody they told, if anybody).

I don't think LF knows about R+L=J. Sure he's smart enough to figure it out, but I think LF finds it so funny that the honorable Ned Stark cheated on his bride and brought home a bastard son is so funny to him that he would never even want to consider another possibility. On top of it, I also think its true that LF has convinced himself that he fricked Cat that night Brandon sliced him open and that it wasn't Lysa. It's the only way LF could convince himself that he won for a time.

I think Varys has figured out R+L=J. I don't think something like the honorable Ned Stark coming home with a bastard child is something Varys would overlook. So long as Robert remained on the Throne though, I think Varys knew that Ned would never tell Jon about his true heritage for his own sake. Then once he's at the Wall, that completely takes that off the table, at least until Ned is to be theoretically sent to the Wall. That's also why I believe Jaqen was being sent to the Wall was to eliminate Jon in case Ned now told him of his true heritage, but when Varys has to call him off due to Ned's death, its already a bit too late for Jaqen.
One person who clearly didn't figure it out but should have is Tywin. I just don't think he'd not consider that Rhaegar and Lyanna married and had a child that could threaten his entire house. If he did, he'd clearly tell Robert and invade the North to kill Jon.

he was Ned's best buddy and was present at the tower of joy which we have only seen in flashback. He's also the father of jojen and meera who too bran north of the wall

He's the guy that was with Young Ned in Bran's vision at the Tower of Joy (where Ned has his sword fight with the Kingsguard). He potentially has some very important lineage information for a main character that will likely be revealed sooner rather than later.

Aside from LucasP's Crackpottery on him being the High Septon, he is most likely at his home of Greywater Watch.
And Ned classified him as his most trustworthy bannerman. He has said this for a reason.
