That entire lineage for sons was "black of hair" as noted in season 1. It's how Ned found out Joffrey wasn't Robert's son. Jon Snow's hair is as black as I've ever seen.
I'm savvy on the history of it all, but I have a feeling that when Ned went off with Robert, Robert got some whore pregnant and didn't want to come back with child. Ned did the noble thing and accepted responsibility for his friend.
The desire to go book... with this is so strong.

Well, Janos would probably be an addition motive to kill him. He has no idea what Slynt would have told him that had him killed. He could think he executed him in revenge for his father. Jon directly executing the man who knows many of LF's dirty little secrets can't sit well.

Littlefinger is perhaps the most skilled game player in the series-- unfortunately for him Jon represents just how much the rules of the game have changed.

Just simply looking at Jon's resume though, he has a level of bullshitery to him that even LF finds frightening. I see no way that he'll serve Jon and not try to off him immediately. I doubt it would take much for him to convince the Vale lords to kill a man who let thousands of Wildlings through the Wall and broke his vows to the Night's Watch.

In the book certainly, but a bit more debatable on the show. Tyrion sent Slynt to the Wall specifically because he betrayed the last Hand of the King, so I still think it's a safe assumption Jon knew this in the show.

I really like the theory and it has a lot of merit. Let's say Lyanna was raped by Robert. She runs away and gets with Rhaegar, who promises to protect her. She has the kid and is hiding in the Tower. She finds out Rhaegar is killed and has to go back to Robert, so she commits suicide. Ned finds her as she is dying. She asks him to keep Jon's lineage a secret. So he does. It all kind of fits. Jon looks like a Baratheon and it would be a total twist/shock everybody. I like it better than the other theory.
