I mean, depends on what you mean by best. The one I associate most with a film? Maybe the theme of Pink Panther or the theme to Beverly Hills Cop.
The best overall score? The Fountain, Sicario, Mohicans, Assassination of Jesse James, Jaws, Psycho, Empire Strikes Back, Blade Runner, Inception, Halloween, Requiem...

Lots of great scores listed in this thread.
Some are very popular and recognizeable.
One that I've always liked, although it might not be as well known as say, Mohicans, Jurassic Park, Indiana Jones, SWs, etc...
Is the theme from Dune.
Very heavy bass notes.. very powerful and moving.

No movie gets more out of a soundtrack than Conan the Barbarian. Every scene in the movie from start to finish is elevated by the score.
I guess an argument can be made for The Mission because music is intertwined with the plot.

IMO, How to Train Your Dragon has one of the best scores in cinema history.
Test Drive is epic.

Steve Jablonsky's work from the first Transformers movie.
