A few quick thoughts...
Pizza
The best is found in Brooklyn - Totonno's, Spumoni Gardens, Lucali's, Di Fara's, Juliana's, Sam's Chops, and Franny's. If you insist on staying in Manhattan then John's of Bleecker Street (at Bleecker St, not the dreadful Theatre District outpost), Patsy's up in East Harlem, Rubirosa's, Prince St Pizza (get the Spicy Spring) and Joes in Greenwich Village will see you right.
The Grand Central Oyster bar for a pan roast or some exemplary chowder (either New England or Manhattan).
Taim for falafel.
Eisenburg's Sandwich Shop on 5th Ave - classic NYC diner. Get a reuben.
Russ & Daughter's on the Lower East Side for bagels with the works.
Katz's is the best for pastrami, franks and knish - but if you are on the Upper East Side doing some museums then Pastrami Queen is a solid choice (just ask for the meat to be hand sliced).
Shopsin's inside the Essex Market for attitude and mac & cheese pancakes.
The high end steak places are worth the uptick over the mid tier offerings. Strip House, Sparks, Lugers, Keen's, and Wolfgangs are all dependably top notch. St. Anselm in Williamsburg Brooklyn is a strong wild card choice. If you want a memorable low end experience featuring one of the last of its kind, check out Tad's Steaks in Times Square. You'll still be chewing the meat on the plane ride home.
Dim Sum at Jin Fong.
Shanghai Cafe for soup dumplings.
Get yourself a bacon, egg and cheese on a hard roll at a bodega.
Tavern on the Green is skippable IMO.

Echoing the katz's.
My in-laws love the Russian tea room no matter how out of style it is.

I love NYC but I'm much more about the bar scene than the food scene.
I honest to God miss the halal food carts. Eat at one of those late night when you're drunk. I eat at them atleast once a day every day I'm there.
Also:

Get a drink at Jimmys Boxing Bar (it's the best bar in NYC)
Blue Bar
Algonquin Hotel Bar

Le Bernadin if you want to spend hundreds of dollars.
Was just in the city and spent a lot of time in East Village - here's some recommendations:
Momofuku - East Village (noodle bar)
Luzzo's - East Village (pizza)
Proletariat (bar) - East Village
Also, grab a cookie from Schmackary's for dessert - they have multiple locations throughout the city.

The River Cafe in Brooklyn at dawn. It's on the river and has beautiful view of Manhatten skyline.
Patsy's Pizza - East 60th then walk across the street for dessert at Serendipity.
Genarro - Italian on Upper West Side. Small cash only restuarant with excellent food.
French Roast - Excellent French food on Upper West Side French.
Cafe Lalo - Can't miss dessert/coffee on Upper West Side

I ate here tonight. It was amazing, cannot recommend it enough. If there's anything like it in Louisiana, I haven't heard of it.
ETA: Also will second Momofuku, which I had for lunch today. Besides the ramen, their desserts were really good too.

Korea House in Fat City is the only full on Korean I'm aware of in the state (there was a place on Claiborne that closed and some sort of hybrid/hipster type places in bywater). It's servicably decent, but I'm sure it wouldn't hold a candle to that place. I haven't done Korean in NYC, but hope to do so next time I'm there. I'll keep this place in mind.

Waverly Inn on Bank St in the West Village for Sat or Sun brunch and celebrity watching.
Eataly on Fifth Avenue for everything Mario Batali and Lidia Bastianich, if you're not sick of them yet.
Fish at 280 Bleecker St for a grilled ahi tuna sandwich and French Fries. The best sandwich, anywhere.

Korea House is much more than servicably decent. Their ban chan is tremendous and their dolsot bibimbap is fantastic. I love the place. Sure its about as shabby as a premises as exists, but the food is tremendous. Solid place to grill some Korean bbq, drink beer, and slam devil water shoju.

I've lived here for 9 months and if I had to choose somewhere to eat every night for the next 9 months I probably couldn't do it, much less 3 days. There are soo many incredible options.
Many of the places given here are great. I like Artichoke pizza but I wouldn't say you have to get a slice there. If you're drunk, then hell yes. If sober, it's pretty good.
If you want Ramen, don't go to momofuku noodle bar. Go there for the pork buns and wings. Go to Ippudo for the Ramen.
Other than that, good luck. You will love whatever you eat
