IMO Jaime throwing the letter into the fire demonstrated that he's done with her. She refused to marry him when he came back in ASoS after going through hell for 2 years (and also undergoing his redemption). Jaime burning the letter sealed the deal; they're over. And if harm/death happens to Tommen and Myrcella, or a Mad Queen scenario, he's going to kill her.
