Planning a trip to Northern Arizona sometime in September. Looking for recommendations, do’s and don’t. Going to fly into Flagstaff and renting a car. Driving south at the end of the trip to Phoenix to visit Brother n Law.

If you haven't been to the Grand Canyon you're only 1 1/2 hours away.

From Flagstaff take 89A South to Sedona...beautiful drive through Oak Creek Canyon. Takes about an hour with no stops and you will descend about 4500 feet. Just as beautiful on way back up.

This for sure.
You can also go an hour or so east of Flagstaff to Petrified Forest NP, Meteor Crater, and/or Winslow (if you are an Eagles fan).

+1 for this as well.
Also, try to loop in Horseshoe Bend in Page, AZ. They has a Texas-style BBQ place that was pretty good in Page. The local Mexican restaurant (El Tapatio) was surprising very good as well.

The only problem with the train is that it gets into the park at nearly noon and leaves again around 3 in the afternoon.
If it were me I'd want my first visit to GCNP to have more time to explore.
If staying in Flagstaff and driving you can take US 180 to Valle and then to the South Rim/Grand Canyon Village and then take 64 east out through Desert View and back to Flagstaff via US 89.

The longer you can spend at the canyon during a single day the better, the amount of change the light and shadows create in the view of the canyon is an amazing feature. As noted above, take the South rim all the way to Desert View over a few hours and you see for yourself.
Also don't sleep on a picnic on the water in Oak Creek canyon and don't miss "church" in Sedona on your way to Phoenix.

So to clarify. Plan is to fly into Flagstaff spend the day/Night there the drive up to the Grand Canyon spend the day and night. Seems like two days may be to Long??? Then leave out for a day in Sadona they head to Phoenix the next day. Is two days at the Grand Canyon to long? Hotel recommendations for Grand Canyon?

We did Grand Canyon in 4/5 hours and I felt like that was enough. Drove in, parked and walked to the first outlook and rode the little trolly to the rest of the stops on the route.
Def recommend renting an atv and doing the trail rides in Sedona. They tell you where to go and suit you up. It’s really really fun. You can pick your level of difficulty as far as the trails go. We did beginner and intermediate and intermediate was definitely exciting.
Also the scenic train in verde valley. There are couches and coffee tables on the train, you get a charcuterie board; and each car group has a bartender, an air-conditioned indoor car and an outdoor car with seating. The ride is 4 hours. Our bar tender was extremely heavy handed. The tour guides were knowledgeable. The ride was gorgeous. We loved it. 5/5
Also gotta go to antelope canyon.

It's a short drive from Flagstaff to the Grand Canyon. I would just keep the room in Flagstaff for the two or three days and not worry about getting one closer to Grand Canyon. Like the other posters have said, check out the other attractions in the area after spending a day at GC. Meteor Crater was super cool but we were only there a an hour or two. We really liked the drive on Route 66 to Kingman and back. Seeing the old neon signs light up as dusk began with the desert background was awesome.

Petrified Forest NP
One of the most underrated NP's in my opinion.

As others have mentioned:
Grand Canyon
If you have time you may want to consider GC North Rim
Lake Powell- Rainbow Bridge tour is awesome
Sedona
I haven't been but I've always wanted to check out Antelope Canyon.

Make sure you find a good place to do star gazing. We went back into the parking lot at Grand Canyon and it was amazing. No light pollution and the most incredible night sky I've ever seen.

If you can work out a stop in Sedona be sure to top by the Chapel of the Holy Cross. Beautiful place. Go early or late due to the lack of parking.
There are sections of Route 66 in Flagstaff and the surrounding area as well.
