Seperation of church and state? Seriously, I know the state represents everyone, not just those in the church, but let's NOT pretend this isn't about repression of religious freedom.

Exactly. That “argument” can be applied so broadly so as to completely gut the constitution the way the commerce clause has been expanded and abused.

Even if it were true, the courts still shouldn’t be able to thwart the constitution and the liberty of the people - it’s the CHOICE of the church goers!

I'm sure it will. The 9th is the most reversed court, continually misinterpreting the Constitution.
