Since you are using it for commuting:
MPG Tacoma>Jeep
Ride Tacoma>Jeep
Reliability Tacoma>Jeep
Resale Tacoma=Jeep
This is my experience driving my '17 Tacoma and my brother's '16 Rubicon. The Rubicon ride is fairly harsh when compared to the Tacoma suspension. I've driven older Tacomas 12-15 before and the ride on the new model is quite impressive comparatively, apparently they went to higher bore shocks on the Sport and Off Road models and it makes a huge difference. Efficiency, the Jeep got 17-18 (fully stock) on some road trips we took. My Tacoma has gotten 21-22 every tank since I bought it. Reliability, well Just Empty Every Pocket vs Toyota... pretty self explanatory. Resale, same both vehicles hold their value really well in the secondary market or on a trade in.

That was covered under powertrain warranty, correct? Some cover rear ends and some do not.

Reliability/Maintenance mainly. But that seems to have already been addressed here.

Wrangler has the best resale value between the two, and and possibly the widest variety of after market parts availability geared towards off roading available. If that's what you want, there are no equals.
Unless you are looking for a topless vehicle with excellent off road capability that you can modify over the years.....I'd go with the Tacoma. I'd actually go with the Colorado turbo diesel over both of them.
