I almost didn't make it here. My ggrandfather was almost killed at Shilo as a member of the 4th Alabama Calvary.

There were damn good reasons for letting them off.
The resistance collapsed pretty quickly. There was no guerilla war against the North. The South had great terrain for such warfare. Mountains, swamps, bayous, etc.
A campaign such as Sertorious fought would have bled the North for years and cost it a few lives. The repeating rifle was upon us, thus the rebels could have inflicted much more damage in guerilla war than before.
There were also reasons for not prosecuting them as traitors. The legal question of secession was decided through force, not the courts.
The Confederates were the most productive members of Southern society. They are what made everything work. Disenfranchise all of them, prosecute all of them, and you have the vast majority of your educated and monied population seething with anger against the North. You do have to have someone to run the trains, if you know what i mean. Every time the intellectual and business classes are suppressed, there is revolution. That is how the French, Russian, and American revolutions began. That is how the Enlightenment grew. Suppressing such classes is a recipe for even more strife.

Speaking strictly as a strategic exercise Vicksburg was the far more important area of conflict. Had Pemberton not been an idiot, evacuated his non combatants, filled his warehouses and actually been ready for a strictly defensive campaign Grant and Sherman might have been in real trouble.
They never broke into those fortifications and may never have been able to, they starved out the defenders. Joe Johnston would have been better served harassing Grant, and maybe more of an effort should have been made to relieve the garrison.
Gettysburg was a battle that should never have been fought, indeed the entire campaign was fruitless IMO.
