More affordable restaurants: Purple Pig, Xoco
Pizza: Pizzeria Uno, Gino's East, or Giordanos. I don't know a single native Chicagoan who prefers the slop of Lou Malnattis, but some questionable characters apparently like it.
Hot Dogs: Portillos, Gene and Judes. (Gene and Judes is not easy to reach for a tourist)
Sushi: Juno
Millennium Park/Maggie Daley Park
Wrigley Bars: Cubbie Bear, Sluggers for the classic sloppy drunk experience. I also like the outdoor beer garden at Sheffields.
Breakfast: Donut Vault, Little Goat, Ann Sather, Wildberry
Lakefront run/walk
Lincoln Park Zoo and surrounding parks
Second City
Joffrey Ballet (if in season)
There are so many things to do I can't list them all here. Let me know if you are seeking specific suggestions.

DITKAS for sure. I've been both times I've been in the city and met the coach during one trip excellent food.
Also Chicago pizza and oven grinders. Unique experience. Get the meditaranean bread.

Chicago is awesome... I thought navy pier was really overrated though.
Also thought geno's east sucked and giardanos was ok.

It's pretty much impossible to not find something fun and interesting to do in Chicago. My wife and I went last summer, and it was the weekend of the Chicago Blues Festival which was free and pretty damn awesome.
As far as food- PURPLE PIG FTW!!!
Girl and the Goat and Publican were also good, and our favorite breakfast spot was Bang Bang Pie. My only wish for Chicago is that they would serve a burger on something other than a pretzel bun.

Buy the City Pass - gets you in around 5 major attractions for about half price.
Field Museum is a must if you like dinosaurs - they have an incredible dino collection. Also a cool animal collection, which includesthe two lions, "The Ghost and The Darkness." Around 3 hours is plenty enough for a thorough visit.
Museum of Science and Industry is sick - allow for virtually all day if you want to play with all the interactive stuff (like creating a tornado).
Do the observation deck in the Willis tower. I enjoyed that way more than I expected to.
Shedd Aquarium is nice, but pretty much like all other aquariums. Atlanta's aquarium is the only one I've seen that blows away all others.

Navy Pier was closed for winter when I was there.
I hear the architectural boat tours are nice.
Adler Planetarium was decent if you're into that.
If you're not looking for a cheap room, the junior suites at The Wit are incredible rooms with great views. Nicely located in the Theatre District. Everything is just a 5-10 minute cab ride away. We actually drove (21 hours in an ice storm, but that's another story), but once we parked at the hotel it was more convenient to take a cab everywhere and not expensive at all.

We always stay downtown and catch the Red line to Wrigley.
Many good hotels in the downtown area and lots to do there too.
For me the Wrigley experience is the must see/do thing and you are already doing that. Second City is fun if you like Comedy. Go to top of Sears Tower. Take one of the tours on the Chicago River. Take a jog along Lakeshore Ave.
I'm not much of a deep dish pizza fan but that's their thing so you can try one of the places like Gino's Lou Malnati's or Pizzeria Uno.

Couple things I would add:
Twin Anchors - best ribs in Chicago, and not expensive, definitely a local place.
Murphys - My preferred pregame bar for the Cubs, right outside the bleachers, and then drag my drunk arse to Cubby bear for the bands after the game
Sullivans Steakhouse - great martinis, and one of the best dry aged new strips your will find anywhere. Get it rare plus and thank me later.
And agree with others, stay downtown and take the redline, part of the fun of Chicago.
Also, depends on the weekend, but there are great streetfests.
