Will be flying business class but need to let agent know which airline to take. For those that have been, which airline should I choose?

Emirates, etihad, or Qatar airways. Their service is better than anything stateside.

Emirates. Eithiad is really good too and will drive you from Abu Dhabi to Dubai. But Emirates will be more convenient if you're going to be in DXB.
