Why did they let a pilot not involved in the navigation of the plane in the cockpit at all?

Not 777tiger, but I would imagine 1) because an engine that’s shut down beats one that is on fire and 2) because the pilot needs access to them in case of an engine fire.
I mean theoretically the cockpit should be a secure area.

Yes. Specifically engine fires. You can cut the engines off of fuel supply, if I’m not mistaken.
All the buttons in a cockpit control some specific part of the aircraft, and in the event of an emergency, are used to determine what could be the problem and how to solve it. All planes have a handbook for the specific plane on what to do in specific events. One person flies while the other troubleshoots and reads out what needs to be done.
But yeah, you would rather cut fuel off to the engine and stop the fire just so you don’t cause more damage to the engine/wing.

there's already a huge fire in a jet engine when it's running, if the fire becomes uncontained you need to be able to isolate it from air, fuel, and fluids, including fuel, and shoot an extinguishing agent(Halon 1301,) to try and suppress it, these controls have to be accessible to the pilots

Off duty pilots are allowed to sit in the jump seat of the cockpit while traveling. I think they generally only do it when the plane is full since they fly non-rev. A lot of pilots commute to work and they need to get on the flight so they hop on the jumpseat.
What's crazy and lucky about this incident is this dude decided to pull this move while he was a passenger instead of the pilot at the controls. A German pilot recently nosedived a commercial airliner while the Captain took a bathroom break. And that's not suicide, it's mass murder. These people want to take out a plane full of innocents with them.

Alaska always had the wildest stuff. The Q400 crash from the joyride happened back in 2018.
