Also, Blind Melon has quite a few. Shannon was a clearly tortured soul, but a song that I can't listen to because of the sadness I feel is New Life:
This song was obviously written about finding out that he was going to become a dad and hoping that he can somehow overcome his addictions and be a good dad. He sings it so emotionally and you can just feel that he wants it, which is the case in so many of his songs. Unfortunately, he died of an overdose when Nico was only 3 months old.
ETA - Nico singing Change, which contains the lyrics printed on Shannon's headstone

Saw an interview of John Prine. He said the first few times he played it for new crowds in bars it got a lot of laughs. The line is repeated 3 times in the song. He said people always laughed at the first time, but by the end of the song they weren't laughing anymore.
On a John Prine kick for 3 months now.
Souvenirs is another one. The tempo and strumming are upbeat, but some lines are a poignant gut punch.
"I hate graveyards and old pawn shops. Oh they always bring me tears. "
This line stuck with me because I think this every time I'm at a pawn shop or antique store or worse an estate sale. Going through a dead persons life and possessions. Bit by bit and haggling for change.

Elephant by Jason Isbell as mentioned.
Relatively Easy by him has destroyed me many times mainly because I can relate to it so much.
Also, Sufjan Stevens album Carrie and Lowell has a few that are ridiculously sad.
Stop This Train by John Mayer. I think we all can relate to seeing our parents aging and wanting time to slow down.
Townes Van Zandt as mentioned is another great one. Bob Dylan.

Yes, but that Shannon didn't write the lyrics to No Rain. Their bass player, Brad Smith, wrote it. He actually has a couple of really solid albums under the name Abandon Jalopy.

Although the music is kick arse, I don't know of a more bleak/depressing song than "One" by Metallica.

Yeah Cash's cover of hurt is brutal.
And Mad World is one of my favorite songs of all time.
