Then there is the clear distrust by some of the North of a Targaryen because of the madness in their line.

I've been thinking on whether it can be said that Jon has saved each of his 3 surviving "siblings"(actually cousins).
Bran would likely be dead or a captive if Jon hadn't showed up at Craster's Keep when that a-hole knife fighting guy from Flea Bottom captured him.
Sansa probably would be dead or still a plaything of Ramsey if Jon wasn't Lord Commander of the Night's Watch at the time she escaped. I doubt any other Lord Commander would have intervened for her. Of course she repaid the favor by bringing the Knights of the Vale to save his arse at the Battle of the Bastards.
It's more of a stretch but Arya probably wouldn't be alive if Jon hadn't given her Needle.
Poor Rickon is the odd Stark out. If only he had zigged and zagged a couple of times, Jon might have been able to save him too.
* I don't have a good enough memory of what happened at that tower south of the wall when Jon and Bran and Rickon almost met. They might have kind of inadvertently saved each other in a way?

The Mad King waged war on the Baratheons and the Starks; currently Cersei's claim to the throne is as a Baratheon, not as a Lannister (although she uses the Lannister army). Jon's claim to the North is as a Stark. The Arryns sided against the Targaryens, and the Lannisters came into the war as a practical manner.
Jon, if it becomes known to be both Stark and Targaryen, cleans up the vs Stark part nicely, especially with Sansa backing him, and she brings the Arryns' support. Tyrion, if he is the sole surviving Lannister, cleans up the vs Lannister part. A union between Dany and Jon would incorporate the Tyrells and Dorne into the group.
Only the Baratheon house would truly still have issue, and they're gone. All the other houses are in various allegiances with the above mentioned houses.

Yeah, shes being a huge immature count right now. If she wants the lead winterfell then just speak to jon in private. If she doesnt, then she needs to STFU and not call Jon out in front of the entire kingdom like a child.
Concerns of that matter are meant to be brought up at the proper time.

From Sansa's point of view, she must be like: I've got one (half) brother who came back from the dead, broods all the time, hangs out with Wildlings, and is obsessed with a threat that has never gotten past the wall, and now I've got a brother who is some kind of tree wizard, talks like a robot and apparently peeked in on the most horrible and traumatic events of my life.

Jon's lineage isn't the primary factor for succession, either as Lord of Winterfell or Kingindanorf. Sansa already had a better claim to Winterfell than Jon; legitimate daughters come before bastards.
Jon was chosen by the Lords of the Norf because he assembled an army and united the houses. The linage was secondary, as Lady Mormont confirmed when she said "he's got Ned Stark's blood and that's good enough for me". I'm pretty sure that Lyanna Stark's blood is going to be good enough, as well.
Strategically, Jon's Targaryen blood should help to bolster his claim to the northern titles, not hurt it.
