Dude, Theon went back to Pike in like episode 4 of season 6, and they sailed to Essos and joined Dany in episode 9 where Tyrion proceeded to berate him in front of Dany and his sister. Then they showed him on the first ship of Dany's fleet in the final scene of episode 10 with his sister. Not sure how you missed that if you watched season 6.
