My only qualm with separating by property is that those matchups have been done in various ways. Batman vs. Superman? We've seen it. It's better to talk about Superman vs. Hulk (and we've been there as a board).

I think right now we are just trying to seperate and decide who to take from each property.
The matchups will not be property based but random.
Once we have our final 64 I think i'm going to print out the list, cut the names out, put them in a hat and draw them out at random to determine the initial matchups.

I love batman, but frick him in this contest he stands no chance. Especially since he doesn't know the Marvel Universe and can't get close to them to have time to figure out their weakness and make a contingency plan for them.
I'd be willing to see this bracket without punisher if there was no fricking batman. Especially if I have to read 6 rounds of "yeah well he beat superman".

I think making this a "who would win a fight between" poll instead of popularity would be a fail. Especially if we are think the one with the most powers always wins.

I think one way to do it would be get the 64 or however many and say 1 vs all 64 at different times. A total of 4096 individual matchups and take the scores of who would have the most head to head wins. And that would be the Ultimate Champion.
Then properly seed them based on the results for a tournament. Then that would be the Tournament Champion.
So have two or possibly one winner and it would be a more in-depth system
