I don’t even know where to start with my questions.
1. So everyone that died on the ship was basically a NPC? Our main characters are making decisions inside the sim.
2. I realize the ship is a simulation. What is it’s purpose? What are the “side simulations” that appear to go to bad times in the persons life.
3. Are the flashbacks just a way of building the backstory and showing us who is real? Is their a deeper meaning to them?
4. Final scene. Where to start. Is it another simulation? Is it real and the ship simulation is a way to occupy the mind on the long journey to find another home planet (like a sort of cryostasis)?
If it is another simulation what is the purpose of layers upon layers of simulations?
I’m assuming all the black shite chasing them on the ship is that simulation breaking down.
I’m not to proud to admit that I’m confused as frick.

Yeah I finished last night. Its a mind bender for sure. I like this kind of stuff but never really sit down to watch them so its even more confusing to me.

It’s a virus. One that appears to be able to work faster due to Daniels meddling with the code.
I think the space ship is reality, not another simulation. Maura’s brother has taken over and it’s game on to take control of the ship.
Questions I have: is it an exploratory mission or a “save humanity” mission? What is the significance of the 1899 setting? How are everyone’s memories important (beyond a plot device to keep the audience believing in the 1899 setting)? When is season 2 coming out?

Awesome show. Could be an apocalyptic event on earth that made the last humans go to space, and Maura’s brother goes ape shite and decides he wants to be the Mark Zuckerberg of the simulation since it’s preferable to reality.
Got some I want to scream but have no mouth vibes - especially when the group is weaving in and out of the power lines in the walls of the simulation and is facing incomprehensible terror.
Really well done. The ticking seen was fricking bananas.

On your question 4- I thought that at first (simulation to keep mind occupied on long sleep journey). Now thinking about it, I think the space ship is another simulation. That would be a pretty messed up cyber sleep dream to sign up for if it was just to pass the time, right? I'd hope my travel dream was something better than being trapped on a sinking ship reliving terrible memories (real or simulated).

Black Spot on Netflix is a really underrated show. It's French and has a Twin Peaks-ish vibe. Unfortunately, it got canceled after 2 seasons.

I just finished Counterpart (2 seasons) on Amazon Prime, starring JK Simmons. It's kind of like a Cold War thriller with a sci-fi twist. It's not as complex as Dark, but it has a similar issue of trying to keep track of who is who (but a lot easier to deal with than Dark). Has a good ending. Highly recommended.

So it seems like every other main character had killed someone in the past and trying to deal with that trauma. It’s likely that Maura killed Elliot, correct?

There are some good theories in this Reddit thread: Theory About Ada
I imagine Ada needed to "die" (or get turned off) in order for Daniel to start manipulating the simulation.
